You can remove samples you don’t want from an OTU Table using the filter_samples_from_otu_table.py script – you’ll need to feed it a list of samples to *keep*, but Laura said you could also just feed it a modified OTU table with your non-useful samples removed (since this script only looks at the first column of the text file).

Another website I found out about is the Werner Lab’s “Learning QIIME” page – lots of detail that supplements the QIIME documentation
